Yes he was an excellent general but he was a flawed tactician (he relied on severely outdated Napoleonic tactics on the battlefield) and on two separate occasions made EPIC strategic blunders (invading the North).
When Grant started absolutely hammering the South with his relentless total war tactics it was actually General Longstreet who kept the south alive by finally convincing Lee to listen to his ideas about trench warfare. Longstreet was a defensive genius who to this day does not get the credit he deserves. He kept the South in the war.
Lee made a name for himself defeating the idiots that ran the Army of the Potomac in 1861-1863. When he finally was met on the field by an equal (Grant, and Meade for that matter) he was beaten handily.
